Shops occasionally stock them, but their low spawn rate makes them an unreliable source. If you're aiming to unlock everything quickly, and willing to sacrifice some Bonus Features, keep an eye out for Moonstone: you can exchange them for Fairy Embers at the Currency Exchange.
